Upgrades:
And the usual statement about upgrades ...
Once again, this release does not include an upgrade path.
I will, however, provide some thoughts on how one might upgrade.
As most of you generally know, LAD is a combination of the LAD tree and
the LAD database instance.
In general, one can upgrade versions of LAD by upgrading the LAD tree
while leaving the database instance intact. How might one do this?
First - run backups.
Make a backup of:
- The database (pg_dump oral).
- The archive tree (/lad/mad/archive/).
- The original schema file
(/lad/schema/loaded_dump.sql).
Now, run the installer from the new version of LAD.
Do ALL steps EXCEPT step 5 (Configure LAD Database).
DO NOT DO THIS STEP.
You now have a new LAD code tree while retaining your old database.
Now, go to /lad/mad/.
Remove the new /lad/mad/archive/ directory and replace it with the
backup you made.
Are you done? Not quite.
There have probably been some small database changes between your old
version and my new version.
The only advice I can give to address the changes is to DIFF:
- The old original schema file (the
loaded_dump.sql you backed up).
- The new schema file (the new loaded_dump.sql).
By simply diffing these files you can determine the changes you need to
make to your DB.
Most of these changes you will make with the PostgreSQL "ALTER TABLE"
directive. Search for that on Google.
You have now upgraded your server.

This
release is
fairly limited but does include some significant bug fixes and new
features.
Bug Fixes:
- GenePix 4 and GenePix 5 data files would not
load correct values for:
Regression Ratio
Standard Deviation of Pixel Intensity Ratios
R/G Mean (per pixel)
R/G Median (per pixel)
This issue has been fixed.
- Various fixes with UniGene file format changes.
- Various fixes with SGD file format changes.
New Features:
- Tab-delimited file added to PCL, CDT, GTR as
exportable product of analysis.
- Stored Datasets added - save PCL file to the
database as a name and be able to bring it back up and straight into
clustering.
Once again, this release does not include an upgrade path. I
apologize for this - I am but a lone graduate student with many, many
more responsibilities above and beyond LAD. My professional
experience with upgrades has shown me that they are always hugely
demanding in both time and resources.

Small
Fixes:
Version 1.1 is a "small fix" release that
addresses some relatively small issues exposed during the first release
cycle.
These include:
- SGD yeast annotations changed format on their
FTP site - LAD code fixed in response.
- Install READMEs now point to website for latest
install info.
- Install and operation of LAD now configured for
PostgreSQL environments that are not running in a "trust" mode.
- Apache user no longer needs to be PostgreSQL
user.
- Domain information no longer encoded in cookies
during login - eliminates virtual network trouble a few users
experienced.
- New SGD yeast annotations.
- New NCBI/UniGENE human and mouse annotations.
There is not an "upgrade" available to 1.1 from
1.0. We hope that because most LAD users are still in an
evaluation-mode this will not be too much of a burden.
